Well, I'm new at this. I have read the docs, but maybe I just didn't understand them or maybe it's one small obvious thing that I've somehow missed (I tend to do that)...

Anyhow, here's what I did step by step!

I downloaded ClrMamePro from the website and unzipped it to
C:\Documents and Settings\Deletable_Man\My Documents\My Roms\General Utilities\ClrMamePro

Then I went to the TOSEC.org site and downloaded a few dats (The CM ones, I figured CM meant ClrMame:
Texas Instruments TI73 (TOSEC-v0.11_CM).dat
Texas Instruments TI80 (TOSEC-v0.11_CM).dat
Texas Instruments TI82-92 - BIOS (TOSEC-v0.20_CM).dat
Texas Instruments TI-99-4A+ - Command Modules (TOSEC-v0.22_CM).dat
Texas Instruments TI-99-4A+ - Disks (TOSEC-v0.01_CM).dat
I put these in the "datfiles" folder in the clrmamepro folder.

I'll use Texas Instruments TI-99-4A+ - Command Modules (TOSEC-v0.22_CM) as an example. I have these roms stored in:
C:\Documents and Settings\Deletable_Man\My Documents\My Roms\TOSEC-Texas_Instruments\texas instruments ti-99-4a plus - command modules v0.22

In clrmamepro I pointed the rompath to the above path. The roms are in the folder unzipped, but it marks them all as unneeded files and says they are all missing. I tried zipping them all up into one zip file as well.

Same result each time.

:(

You haven't read carefully ;)

ClrMamePro supports 2 ways of storing your sets:

1) [rompath]\[setname]\[rom 1...rom n] for unzipped files
2) [rompath]\[setname.zip] for zipped files

so...you can:
- zip the individual files (or use the rebuilder to do the job)

or

- modify the tosec dat (convert the multiple games with one rom each to a one game with thousand roms)

or

- if you want them unzipped and don't want to modify the dat you have to make subfolders for each and any file...

I'd zip the individual files.

A better one-file-per-set/unzipped scan support is planned...but not in the near future.
The 2 scanningmodes result of the fact how most emulators look for romsets. Tosec collections usually use these 1-rom-per-set stuff....which is a bit special.
