ClrMamePro scanner's fixmissing checks the backup AND backup\_unknown. If it doesn't pick up a rom there, it has different reasons. Since the unknown folder only keeps sets which aren't known, you have to enable the advanced scanner ->fixmissing scans all sets option. Otherwise fixmissing only checks if the missing setname or clonename is available.
