Unneeded files will by fixed by enabling fix unneeded.
Missing files can be fixed by adding new roms to your collection e.g. with the rebuilder or via fix missing.

All funcions are well described in the ClrMamePro documentation.

The mentioned files aren't the same...look carefully. One got an extension, the other doesn't. And since the name check hasn't seen that as a rename it's most likely bad. Or maybe you're simply having a bad zipfile. Look in the dockable warningswindow for possible zipstructure warnings.

Well...simply turn on all check and all fixoptions and let it go.
