Just an update: I believe I have my problems sorted now... I'm not sure what Clr did at first, but it seems that what it did was prune the un-needed clones out from the game, as well as remove a few non-working parents (Choplifter) whilst leaving the Bootleg etc roms alone (and thus unworking). Re-downloading the parents of those roms, and running Clr with all options set as you indicate now has the number of roms in my Roms folder matching what Mame counts matching what Clr see's (and now leaves alone), except there remains 3 roms which should work but neither Mame32 nor Clr picks up on them. I'm asking over at Mameworld atm about them, but just for your information they are;
