With that said, I have the same issue.

Area 51 (R3000) [folder: area51]
wrong placed chd: C:\mame\roms\area51\area51t.chd (move to set: area51t)

I looked through the docs, but didn't see anything mentioning this. Does this mean I need to move area51t.chd to a c:\mame\roms\area51t subfolder and so on?

I tried that and got this error:

Area 51 (Time Warner License) [folder: area51t - parent: area51]
wrong merged ROM set: C:\mame\roms\area51t (merge to: area51)
