I'm not really familiar with the internal file-format of the
zip-files - but would it be possible to add some kind of a
flag/marker/etc. at the beginning/end of each zip-file that
has been optimized by zipmax.

The purpose of it should be, that zipmax can recognize an
archive which has already been repacked, without having it
un- & repacked once again...

The only way to add flags is by using the extra or comment fields in zipfiles. The problem: Zipmax removes them because usually they only contain obsolete data and make the zip bigger.

Zipmax marks each and any file with +a (and current date/time iirc) after it was performed. So set your fileflags to -a before zipmaxing and you easily see which were run through zipmax.

Why not give an option to use MAMEZIP? Mamezip is a java script i think that makes sure all zips have same crc as everyone else, then u can share on bittorrent or kazaa, or any other p2p program and only download the changed roms. Was reading about it on Mamereactor.com

Because he wants to use the zipmax features like multiplexing the files to get smaller files.

no, i understand his request, i was just asking for a request for clrmame to integrate mamezip somehow. but i can run it seperately, not a big deal
