Well....if you don't have all sets you may get a huge list of missing sets. Either you ignore them or you hide them (disable scanner popupmenu->view->show all missing sets).
If you want to get rid of incomplete sets or sets with issues (why that anyway? Isn't it prefered to fix them ;O)), you can use the popupmenu delete option to remove the listed sets (one by one or all on the fly).
The Scanner only lists sets which have problems. The tree output shows detailed information about what's wrong with.
Another method to get the best out of your current collection is to rebuild them to a new place using the rebuilder. The rebuilder takes anything valid from a sourcefolder and puts it correctly named in the destinationfolder. Valid means size and crc32 matches a file in the database. The rebuilder is filebased, not setbased. This means it doesn't necessarily have to produce complete sets. For example if one rom is used by 13 different sets, all sets are created with at least that one rom.
I still advice you to read the included documentation and read parts of the tutorials.
