The rebuilder is usually used for:

- adding new sets to your collection
- easy way to build up a romset for a datfile from a different's dat romset collection...like quickly build a RAINE set from a MAME set.

I have no idea whoever got the idea to use the rebuilder for fixing...well...it does work for some reasons....it copies all valid files from an old place to a new place....for some stuff it won't work. For example you won't be able to fix wrong sized roms with this method...they won't be picked up by the rebuilder. Scanner's checksum analysis options are able to fix even more files which the rebuilder would skip....

So to sum it:

Use the scanner for fixing.
