Just tested the latest official cmpro build. It shouldn't complain about the gauntd24.chd file in its own subfolder. Even for fake-clones it's possible to keep them in clone-folders....
So maybe you didn't use the latest cmpro version?

And looking at some older whatsnew.txt I see this:

clrmamepro 3.84a (01-Mar-2006)

* misc: fake-clones handling: changed chd storing behaviour again, keep them in a pure rompath or in a clone-subfolder
