If you get different results from scan to scan without changing the collection at all or without leaving the program, it's most likely that you either have a major hardware issue (RAM, HD, even a bad IDE cable can cause that) or a different program (e.g. virusscanner, filesharing tools accessing the collection) interfears and locks the files. In that case they are listed with a "skipped due to sharing" message.
If you always get the same missing sets, you probably don't have them. Easy as that. How do you wanna know that your assumption about 6 missing sets is correct? ;) Unless you don't provide some more details about the scan results tree (e.g. a screenshot), I can't really tell you what to look for.
Another advice is to let the warnings window (the small one which is docked under the scanner/rebuilder/merger window) open and see if there's anything listed in there.
