Most likely they aren't listed in the datfile you're using or doesn't match (sha1/md5 compare) the ones listed. And so they become unneeded and are moved to the backupfolder. Turn off the fix unneeded option and look what the scanner lists. I bet it's listed as unneeded. Remember: Anything not listed in the used datfile is handled as 'unneeded'.

Nothing is lost though, everything is kept in the backup folder.
