As mame 0.114 came out I have some issues with chds.
Using clrmamepro v0.99c 's scanner i receive messages like this one:

Dance Dance Revolution 4th Mix (G*A33 VER. AAA) [system:
System 573 BIOS - folder: ddr4m - size: 517kb]
missing but fixable (-> ddr4ms) chd: a33aaa02.chd [chd-md5: d843cba35726f3b0af357f712b8870a4] [chd-sha1: 40456e772c39c339828dd4726766ef2e0981d3a1]

I haven't any chd named a33aaa02.chd but mame32 seems to like the "old" a33aba02.chd filename. I think clrmame is messing something...

On the other hand, if I check the advanced option "allow chds in rompath root" and I move every chd in a common directory, I don't receive any error message but mame32 won't run the game anymore ('cause chds have to be located in specific directories)

What's the problem?

It doesn't mess anything. It simply means that a33aaa02.chd is missing but it's identical to the one in ddr4ms, so you can simply copy it and so it's fixable.

You should not use this option with MAME because it's a storing method which mame doesn't support anymore. That's why MAME32 doesn't load the games. No error appears because auditing it this way works of course because now you got the chd since it's not connected to any setfolder anymore.

So...everythings fine.
