I wrote this up for another forum. This method works for me but Roman might have an easier method though :)

1. Fire up clrmame and create a mame datfile.
2. Go to the settings tab and point it to your roms folder.
3. Open the scanner and click on the "Set Information" button. It will be in the blank scanner window on the bottom left.
4. Untick the "Parent/Clones" checkbox, click on the "Available Sets" button and finally click "Apply".
5. Close and return to the scanner.

You should now be able to scan your roms safely. As a precaution, the first time you scan, untick Fix for the various checks clrmame perfroms and run a scan to confirm this has worked for you.

Note: The only drawback to this method is that if you add additional roms to your collection, clrmame won't autodetect them. To make clrmame aware of the new roms, simply go back to "Set information", click "Available Sets" and click "Apply".

Fixing roms:

Assuming everything has worked well up to this point, we can now concentrate on fixing the roms you find are missing. After running a scan, you will be presented with the results of what roms you're missing. Fixing these roms requires two things: the proper roms and merely dragging them into the scan window. Make sure to close the results box before dragging the roms or it will not work. Once you have dragged the roms to the scanner window, clrmame will ask for confirmation. Click to allow and let it work it magic! It will autoscan once the rebuild is complete and display the ending results.
