For the scanning, if I untick the checkbox "CHDs" and run a scan. Clrmamepro reports me that konami viper and amiga cd32 games are missing but the only files that are missing are only CHDs. It shouldn't complain.

It should complain since you're missing the set and you scan for missing sets.

A set is any combination of roms and/or samples and/or chds. For such chd-only sets you get a "missing set" message if you don't have the chd and scan for sets. Either don't scan for sets (not recommended) or get the missing chd or create an empty subfolder for the chds in question.
