I want to hold the splits set but with this error many sets stay complete. Is there a way to not remove the relationship among the sets?

No. (You could change the name in the datfile though...).

Keep in mind this is for your own security. If the relationship is not removed and you change the merge mode to full merged, you will overwrite one of the 2 different files with identical names.

The gain of diskspace in times of terabyte hds is obsolete.

On the other hand I could add a switch with disables full merging for all modules then....then you'd be forced to use split sets and won't be able to rebuild/merge etc to full merged ones

In 3.117 you have this option but now without enabling datfiles errors options clrmame choose force merge/split? (i suppose because freeeze2/3/4 now all wrong with many crc error).
If i enable datfiles error reporting clrmame let me choose if i want remove relationship.

Can you re-enable previus version behaviour and without ask remove "parent" relationship, or put this options in another position?
