As I said already: One of the missing roms is a parent rom which is also shared with one clone, so you're missing it twice.
The tree display takes merge modes into account (and so the parent rom is only listed once), the stats don't care about merge modes (and so the parent rom is counted twice, one time for the parent and one time for the clone).
