Is there any way you could comment on which action is the 'recommended' one each time a dialog pops up?

ie which button should be pressed in order to ensure you don't delete desirable roms, or otherwise adversely affect how MAME deals with a set?

Even just pointing out which options only affect merged sets might help to clear it up?
