Probably best to leave it as is. I don't think it would be a good idea to delete a working ROM set just because it has an incomplete clone in it. :)

A possible idea for a future tweak (when you have time on your hands and nothing else that needs adding/fixing) could be to remove incomplete clones from parent sets, moving them to separate sets in the backup folder if "Backup" hasn't been turned off.

The current functionality does most of what I was looking for, though.
