ClrMamePro already does that. It uses the order which is given in Settings->Sets. Scanner->Advanced->Use Optimized rompath scanning will alter this internally to gain some speed. There's also a setting for warning about dupes there. Normally it scans rompath 1, and touches rompath 2 only if something was wrong with the set in rompath 1.
