Ok..I did some tests. As long as Settings->Preserve Archive Date/Time is disabled, the filemodification flag is updated when adding a file to an existing archive (with and without recompress option). This was tested on WinXPPro, NTFS. I can't repeat your reported issue. Maybe updating the date/time fails due to some OS reason.
