You can use both. I prefer the rebuilder. Read the documentation about the rebuilder. So you can point the rebuilder destination to your collection and the source to the updates (or use drag & drop). Set the merge mode you prefer and let the rebuilder do the adding for you. With a disabled recompress option it'll be rather fast.

Or simply copy all the updates to your romfolder and let the scanner do all the cleaning/moving. Setup the rompath, enable all scannercheck and fixoptions an let it go.
