I've raised this before and you had the same opinion then - at least your are consistent :-) ClrMamePro preserves the attributes from the source zips when rebuilding. What you get in your targets has the same attributes you started with - no archive, read only, whatever. I've never found a way to avoid this without manual intervention - i.e. unzipping them by hand, setting their attributes and rezipping before handing over to the rebuilder. It appears others as well would like an option to have their target attributes consistent. To me it is all part of creating a consistent, clean romset. Not a high priority, but on the list of nice to have's. I wish you'd consider it as a small enhancement option.
