Well...keeping chd files rar'ed is obsolete, since they are already compressed, so unrar them and keep them in the normal chd-way: rompath\setname\chdfile or in a rompath.
For scanning you have to enable "diskimages". Missing, name and checksum->chd sha1/md5 checking, too. For a full integrity check (which takes long) you'll find another checkbox in scanner->checksums.
