The 'deep analysis' is the switch in checksums->Perform ROM Checksum Analysis.

I can't repeat any freeze here. The routine only runs if cmpro finds a wrong checksum in the 1st place. I tested it with several fixable and not fixable roms and never got a freeze or anything strange. The tests can take some time especially if you got an older PC or a slow harddisk. It has to unzip the bad rom to disk and has to perform several checks (e.g. even/odd splitting, byte order split). These could take some time.
If you can repeat it with one set, send me the zip.
