You can run a scan and remove unneeded files. I recommend you let them go to the backup folder until you are sure you want to delete them.

Let me tell you how I upgrade from one version to the next...
I run CLR Mame Pro with the new mame. I then use the Scanner to fix / remove unneeded files.
Then I download the new roms to C:\cmpro\backup. Using windows explorer I drag the files from C:\cmpro\backup into the Scanner Results window and let CLR Mame Pro rebuild them. Fast scan is run right after to update the Scan Window.

I also use Download Mage so I can download only the parts of the zip file I need. Really handy when a huge file is updated with one prom or something.
