There are puzzles that require the depth to see where platforms are such as pipe places with randomly set block that in 2D appear to just be a stack, and other stuff too. Shadow can help a lot but to a point only.

And I didn't ruin the stone tanooki leaf, it's right on the front page of the US and Japanese are with Luigi as a stone tanooki wearing a green scarf.
