It initially had issues with Jet Force Gemini, Banjo Tooie, and Donkey Kong 64 due to copy protection, but those are all cracked (and done on the fly by the ED64 now!), so the only non-working game is the Japanese N64 version of Animal Crossing (due to the internal real time clock in the AC cart). No big loss there, imo.
