It really depends on which one works best on your system. I like the compatability and features of pj64, it is my emulator of choice. But I use mupen64 for those few games that don't run well with pj64. Also, pj64 has problems with multi-monitor. On my notebook, pj64 flips out unless I run only one monitor on the main LCD (not even one external monitor can be active). Mupen64 runs well on either monitor and will even run at the same time as pj64 on my secondary display on my desktop computer. This, some good controller plugins, and eight USB gamepads, allows two different 4-player games to be played at the same time from one computer.

Dual analog is only usefull on an N64 emulator with a few select games. Robotron, Goldeneye, and Perfect Dark have options for 'two-fisted' control, that is 1 player uses an N64 controller in each hand (ports 1 & 2 on the N64) to move and aim simutaniously in full analog. Limits you to two players (ports 3 & 4 used by the second player). You'll need a really good controller plugin that lets you assign one gamepad to multiple N64 controls.
