How do I produce with MAMEDiff a dat file, which contains only roms that are in the new dat file and not in the old (and not roms that are renamed or relocated)?

you can't, that's not what MAMEDiff was designed to do. you can filter out rom renames (it's in the documentation), but not set renames or relocations. iirc, the log in verbose mode tells if a particular newly needed rom is already in the old dat, but you'd have to check it.

And can I assume that "Game additions" section of mamediff output contains all new files or all new sets?

all new sets. you need to set verbose mode to see extended info in the log.
