For general use I'd probably take Ootake, though a problem I used to have before I picked up an Audigy 2 was that the audio wouldn't work with my onboard sound. I haven't been able to test with any other computers that might be affected (like laptops), but it's something to watch out for.

Other than that, I've never really run into any problems with it. Some people might be put off by the author's rough use of english in the GUI, but if you can look past that then it's a pretty usable emulator. It doesn't have all of the features of Mednafen, but it's got more than Magic Engine and it's both completely free and super-frequently updated (on average like 5 updates a month).

I do need to play around with the CD emulation in Ootake more, though.
