The newer version you are using is based on the Desktop Mame source code for the .36 Final build. This version of the MAME source slowed down functionality on the MIPS processor based devices.(On the iPaq ARM processor this version runs very well).
Mameboy is Marconelly's enhanced Casio POcket Version of Mame. It runs a bit faster since it uses older MAME code.
ROMS are interchangable between MAME and MAMECE3. Mameboy needs older romset tho. I haven't given up on getting more speed out of the MIPS MameCE3 version. Its just taking longer than I expected to get time to work on it.
