First of all, this is wonderful piece of work. Just one question. The HP game button by default sets button 1 as the left button and button 2 as the right button. When I run MameCE3 with ckong or frogger, pressing button 2 (right button) moves the game object right (normal) but at the same time brings up the game configuration menu.

I am only guessing here but I suspect you probably have tinkered with the game keys function in the control panel?
This somehow allows you to remap the keys to other things.
Try reseting it and then starting MameCE3.
I'm sorry if I'm a little sketchy on this, someone else did the testing of the SH3 version.

It happens on all the ROMS I installed the only short fix i found is to map the configuration key to another key - possible the rocker down or up or better still the record button. Please note that the previous mapping to the selected button is overwritten.

Can someone find a better solution.

Please note that if you fuck up you always reset the mappings by removing the *.cfg files from the mamece3/cfg
directory.
