No you don't need to replace with the older file. They are technically the smae file, only your newer one is in ROM I think.

Some games just don't work yet, even if they are listed. The program is a work in progress :)

The difference in the programs is (as it stated in the In-Game FAQ) The number of games that might possibly play.
The basic version only has a couple hundred game Drivers enabled so it won't even show games that are not enabled.
The difference is that by adding all the extra games, the exe size grows substantially. So if your are tight on space, stick with the Basic exe.
