I've done my setup similarly, by zipping both my directories (vpinball and vpinmame) into one big (200MB) zip file.
I just got back up and running under a fresh Win98SE install, with the only special thing I needed to do was reinstall DirectX 7.0 (not sure if it's 7.0a, I always use the one off the Quake 3 cd) after installing all my other drivers.
After running setup on both Vpinball and Vpinmame, everything is working properly. Here's a tip: when you initially extract Visual Pinball, extract the files to c:\Program Files\Visual Pinball (the default install directory) and when you run setup for it, let it install back in the same directory. It won't overwrite anything, but having the install files accessible seems to prevent the MS installer error that sometimes pops up. I have found that it doesn't work properly if you just copy the directories, you have to run setup in both places...
