I also own a VF3 board, and have experienced the same problem you are describing. It has to do with the order in which the boards are receiving power from the two seperate power supplies..
The trick : First connect the 3.3v power supply. One of the power LED's on both boards lights up. Wait a second or two, then connect the other power supply that delivers 5, 12 and -5 volts. The other power LED now lights up, and the board will start booting. During the boot sequence, the 8 LED's will start to blink in a very fast binary pattern, during which the ROM's are checked..
The board should work fine after about 10 seconds..
